Writing is going right to left which is more typical of post-war Japan (but not unheard of before that).

運航指揮宮 "Operating Command Shrine/Palace" 宮 means shrine, palace or temple by itself, but may just be the first kanji of an abbreviated word here.
Top "?? -Maru" ship name?
Bottom "Unit number 5?90" Hard to read the top and bottom because it is all wrinkled in your photos.
Writing is going right to left here which is normal for pre1947/48 era.

Good job! However, you mistook 官 [officer] for 宮[shrine].
運航指揮官means Flight/Operations Commander
